01 3.8l install on 00

I have a wrecked 01 mustang with a good engine and was looking into buying 00 mustang that needs engine, both have 5 speed transmission. Is there any differences across the 2 or is it just plug and play?

The tune software and PCM changed in 2001 and has more choices to control the motor. Plus the throttle linkage to the throttle body changed styles. The 2001 motor was upgraded to a internally balanced crankshaft and fitted with a different harmonic balancer.

What parts would need to be changed?

Keep the PCM with the car you purchased. With the car you purchased, keep the wiring harness and all of its attached sensors/injectors/ etc. and install them on the 2001 motor. Look for a 2001 to 2004 Mustang with blown head gasket/motor or even a cracked header pipe and try to find one with a stick shift transmission.
