I have a 1999 3.8l v6 Mustang with a manual transmission and I swapping the motor out because it no good, the motor I bought is a 1999 3.8L v6 and it came with a auto tranmisson. What all am i take off of my old motor to keep my manual transmission? (Am I going to have to switch the wiring harness off the motors because of the transmissions?)

I don't think you'll have to do anything with the harness since it's just the engine you are swapping, and all the connectors should be the same but you will have to make sure the flywheel matches or that you use the flywheel from your old engine. The only difference I can think of is whether or not you need to look at the balance. I believe all 1999 Mustangs are externally balanced (they use a flywheel). As far as I can tell you, it should be "plug and play," I can't imagine any of the connectors being different for the engine.
