I recently did an engine swap on my 2005( same 4.0 from an 07 ) and once i started it my O/D light is flashing and the transmission wont come out of third.

When i plug in the code reader i get every code possible for the transmission... heat sensor, solenoid, pressure sensor ect.

Ive checked that all plugs are in properly and fluid level is full. Ive tried erasing codes and flashing a new tune but the issue persists...

    PLEASE HELP.

IS your MAF sensor plugged in? For some reason, when the MAF is
unplugged the transmission has fits. I forgot to plug mine back in
one time, and right when it would shift from 2 to 3, it would hesitate
then very HARD shift into 3rd, then stay there...

Check the harness connection, and the speed sensor.

I also read you need a year specific trans for a range of motors. You used
a newer motor on an older trans. There is an issue with the torque converter
    alignment.

It will also flash if it over-heats, so it doesn't happen till the car is warmed up,
something is wrong. This could be the TC alignment issue, fluid is not properly
circulating through the trans. Since, this happened AFTER the newer engine
    swap.

Check the transmission cross-member and mount, that is is secure.

Or it just happened to fail, the flashing could mean that your 2nd shift solenoid is
malfunctioning, or that the 4th or 5th gears are slipping.

Mustang dude, Thank you for your reply. The MAF is properly plugged in, I've had that issue before as well and this is not it.

It starts to flash immediately after start up so its not an over heating issue. I have gone in and topped off fluid just to cross that off as a possibility. Ive also dropped the transmission twice just to go over all the plugs and make sure everything was good.

I will have to take a deeper look into the acceptable year of transmission for that engine, It the exact same ( at least from the outside ) so i may have to swap over the 07 transmission as well.

thanks again for your help -Ramon

I know the 5R55S is the SAME across all the 05-10 Mustangs, but there is
some kind of difference between them in the later model years.

If it was not doing it before you swapped the engine, then something
    happened.
